To my opinion, I think it's the RE series.
Goldeneye 007. Revolutionized shooters forever.
I was going to say Fallout 3 because of its fantastic use of ads and its intelligent engagement with capitalism (besides, of course, the fantastic scifi gameplay, etc.). But Goldeneye definitely made a bigger splash, if only because the game pool was so small in those days and there wasn't much to compare it to--Rareware did some real cyberspatial pioneering with that one.
